Yes.

Automatic document creation documents any order that becomes paid, including older orders whose status you change later. The "Automate orders created from" date (General tab) is set to the day you switch automation on, so orders created before it are skipped. Check that date before cleaning up historical orders; earlier orders can still be documented one by one with the "Create invoice" action.

Do not use "Create" — it would issue a second tax document. Open the order, expand "Attach existing document" (or click "Attach existing…" in the Orders list), enter the document number or uid, check the document SmartPay found against the order (total, customer) and click "Attach to this order". The document then behaves like one the plugin created: Download, Send, email attachments and credit invoices on refund.

No. A tax document is never detached from an order by the plugin, so an order can never silently lose its document. Contact SmartPay support to correct the order, then attach the right document.
